During today's Nintendo Direct, Nintendo confirmed that a new BoxBoy title will be heading to the Switch this year. Releasing on April 26, 2019, BoxBoy + BoxGirl will see the duo team up to solve puzzles in the largest game in the series yet.

Nintendo teased over 270 levels for players to work through. There also seems to be co-op support, ala Snipperclips, which is great. QUDY, another character from the BoxBoy series, will be unlockable and should present new challenges for seasoned players.
There's no confirmation if this will be getting a physical release, but at least BoxBoy isn't dead.
